6## Group Permissions
7
8OMERO group permissions are commonly represented as:
9
10- private: `rw----`
11- read-only: `rwr---`
12- read-annotate: `rwra--`
13- read-write: `rwrw--`
15The string describes group policy, not a guarantee that a specific operation
16is allowed. Ownership, administrator privileges, object state, and link rules
17also matter.
19Inspect, do not infer:
21```python
22image = conn.getObject("Image", image_id)
23if image is None:
24 raise LookupError("Image unavailable")
26details = image.getDetails()
27permissions = details.getPermissions()
28print(
29 {
30 "group_id": details.getGroup().getId(),
31 "owner_id": details.getOwner().getId(),
32 "can_edit": permissions.canEdit(),
33 "can_annotate": permissions.canAnnotate(),
34 "can_link": permissions.canLink(),
35 "can_delete": permissions.canDelete(),
36 }
38```
40Do not print owner/group names or email addresses unless needed.

42## Cross-Group and Substitute-User Operations
44`conn.SERVICE_OPTS.setOmeroGroup("-1")` requests all accessible groups. It can
45multiply query scope and expose data from collaborations not intended for the
46current task. Require explicit cross-group approval, a total cap, and
47group IDs in output.
49`suConn()` and CLI `--sudo` are privileged impersonation mechanisms. Use only
50for an administrator-approved task with:
52- initiating administrator identity;
53- target user;
54- target group;
55- exact operation and IDs;
56- audit/logging expectations;
57- immediate closure of the substitute connection.
59Never create a substitute connection merely to work around a permission error.

61## Filesets and Original Data
63Filesets represent original imported file collections. One fileset may back
64multiple images and include nested paths:
66```python
67fileset = image.getFileset()
68if fileset is not None:
69 print(fileset.getId())
70```
72Original-file paths and names can expose acquisition layout or identifiers.
73Do not enumerate them in a general inventory.
75The current CLI can download one explicit object:
77```bash
78omero download OriginalFile:123 ./reviewed-file
79omero download FileAnnotation:456 ./reviewed-file
80omero download Image:789 ./reviewed-empty-directory
81omero download Fileset:321 ./reviewed-empty-directory
82```
84`Image` and `Fileset` may expand to multiple files. The current download CLI
85looks these up with cross-group context; verify the object’s actual group
86first instead of relying on the session group. First inspect count/size,
87then use a dedicated destination with collision/symlink checks. Authenticate
88through a prompted stored session; do not add password or key flags.
90Direct `RawFileStore` usage must be bounded and closed:
92```python
93max_bytes = 50 * 1024 * 1024
94store = conn.createRawFileStore()
95try:
96 store.setFileId(original_file_id, conn.SERVICE_OPTS)
97 size = store.size(conn.SERVICE_OPTS)
98 if size > max_bytes:
99 raise ValueError("OriginalFile exceeds approved byte limit")
100 chunk = store.read(0, min(size, 1024 * 1024), conn.SERVICE_OPTS)
101finally:
102 store.close()
103```
105This sample intentionally reads at most one chunk. A full download needs a
106loop with cumulative byte checks and a caller-selected safe path.

Filesets and Original Data

Filesets represent original imported file collections. One fileset may back multiple images and include nested paths:

fileset = image.getFileset()
if fileset is not None:
    print(fileset.getId())

Original-file paths and names can expose acquisition layout or identifiers. Do not enumerate them in a general inventory.

The current CLI can download one explicit object:

omero download OriginalFile:123 ./reviewed-file
omero download FileAnnotation:456 ./reviewed-file
omero download Image:789 ./reviewed-empty-directory
omero download Fileset:321 ./reviewed-empty-directory

Image and Fileset may expand to multiple files. The current download CLI looks these up with cross-group context; verify the object’s actual group first instead of relying on the session group. First inspect count/size, then use a dedicated destination with collision/symlink checks. Authenticate through a prompted stored session; do not add password or key flags.

Direct RawFileStore usage must be bounded and closed:

max_bytes = 50 * 1024 * 1024
store = conn.createRawFileStore()
try:
    store.setFileId(original_file_id, conn.SERVICE_OPTS)
    size = store.size(conn.SERVICE_OPTS)
    if size > max_bytes:
        raise ValueError("OriginalFile exceeds approved byte limit")
    chunk = store.read(0, min(size, 1024 * 1024), conn.SERVICE_OPTS)
finally:
    store.close()

This sample intentionally reads at most one chunk. A full download needs a loop with cumulative byte checks and a caller-selected safe path.

108## Destructive Commands
110`conn.deleteObjects(type, ids, wait=True)` submits an OMERO command. The exact
111impact depends on object type, links, ownership, and server graph rules. Do not
112promise a cascade/orphan result from intuition.
114Required delete workflow:
1161. Resolve explicit object type and IDs in one group.
1172. Read current object/link summaries and permissions.
1183. Show counts and likely related objects from documented queries.
1194. Obtain explicit approval for those exact IDs.
1205. Submit with `wait=True` or monitor the returned command callback.
1216. Inspect command response for errors.
1227. Record success/failure per ID.
1238. Close callbacks/handles and the gateway.
125Never select delete targets by a broad name/namespace query without an ID
126review. Never add delete mode to inventory/export scripts.
128Unlinking an annotation, table, image, or dataset is a different graph change
129from deleting the child. State which one is intended.

131## Ownership and Group Changes
133Changing ownership or moving data between groups can alter access for many
134linked objects. Current CLI documentation says ownership changes require full
135admin, an appropriately privileged restricted admin, or group owner.
137Before:
139- enumerate exact root objects and affected links;
140- confirm source and destination groups;
141- confirm target owner membership;
142- check whether filesets/annotations/tables move with the object graph;
143- obtain administrator approval;
144- use current documented CLI/API methods, not direct `_obj.details.owner`
145 manipulation copied from old examples.
147Do not write private model fields to bypass service-level policy.

159query = "select i from Image i where i.id = :image_id"
160model_image = conn.getQueryService().findByQuery(query, parameters, conn.SERVICE_OPTS)

167## Deprecated Service Surface
169The current generated API marks at least these interfaces deprecated:
171- `IRoi`
172- `IShare`
174`IRoi.findByImage` remains in current official Python examples, but should be
175isolated and version-checked. Do not build new sharing workflows on
176`IShare`; use current administrator-supported OMERO.web/public-data features
177instead.
179Deprecation does not mean immediate removal. It means callers must not claim
180long-term stability or invent a replacement.

194### JSON API
196The documented OMERO JSON API:
198- is implemented by the `api` Django app;
199- advertises supported major versions at `GET /api/`;
200- advertises starting URLs at `GET /api/v0/`;
201- reports the full API version in `X-OMERO-ApiVersion`;
202- uses `limit` and `offset` pagination;
203- reports `totalCount`, `limit`, `offset`, and server `maxLimit`;
204- requires a CSRF token for POST/PUT/DELETE;
205- documents login at `/api/v0/login/`;
206- supports read endpoints for documented model types, including ROI listing;
207- currently limits object creation/update to Projects, Datasets, and Screens.
209Official docs describe create/read/update/delete access but also explicitly
210limit type coverage. Do not call it a complete generic REST interface, assume
211OAuth, assume token authentication, or infer endpoints not listed by the
212server's discovery response.
214The JSON API defaults list queries to **all accessible groups**, unlike a
215typical BlitzGateway session query. Include an explicit `group=<id>` filter
216for group-scoped lists. Follow discovery URLs (including any deployment
217prefix), and use `data` for results and `meta` for pagination.
219Authentication uses session cookies: discover `url:servers` and select its
220server ID; GET `url:token` for the CSRF value; POST **form-encoded** `server`,
221`username`, and `password` to `url:login`, with `X-CSRFToken` (or
222`csrfmiddlewaretoken`) and an HTTPS same-origin `Referer`. Retain cookies in
223the same client session and refresh the CSRF token after login before further
224mutations. The token endpoint is `/api/v0/token/`, not a bearer-token issuer;
225`/api/v0/servers/` returns server IDs in `data`. Do not log login responses,
226which include session identifiers.
228Use HTTPS. A JSON API password is sent in the documented login POST and must
229never be logged. Honor the returned `maxLimit`; apply a smaller client cap.

JSON API

The documented OMERO JSON API:

  • is implemented by the api Django app;
  • advertises supported major versions at GET /api/;
  • advertises starting URLs at GET /api/v0/;
  • reports the full API version in X-OMERO-ApiVersion;
  • uses limit and offset pagination;
  • reports totalCount, limit, offset, and server maxLimit;
  • requires a CSRF token for POST/PUT/DELETE;
  • documents login at /api/v0/login/;
  • supports read endpoints for documented model types, including ROI listing;
  • currently limits object creation/update to Projects, Datasets, and Screens.

Official docs describe create/read/update/delete access but also explicitly limit type coverage. Do not call it a complete generic REST interface, assume OAuth, assume token authentication, or infer endpoints not listed by the server's discovery response.

The JSON API defaults list queries to all accessible groups, unlike a typical BlitzGateway session query. Include an explicit group=<id> filter for group-scoped lists. Follow discovery URLs (including any deployment prefix), and use data for results and meta for pagination.

Authentication uses session cookies: discover url:servers and select its server ID; GET url:token for the CSRF value; POST form-encoded server, username, and password to url:login, with X-CSRFToken (or csrfmiddlewaretoken) and an HTTPS same-origin Referer. Retain cookies in the same client session and refresh the CSRF token after login before further mutations. The token endpoint is /api/v0/token/, not a bearer-token issuer; /api/v0/servers/ returns server IDs in data. Do not log login responses, which include session identifiers.

Use HTTPS. A JSON API password is sent in the documented login POST and must never be logged. Honor the returned maxLimit; apply a smaller client cap.

237## Public Data and Links
239Publishing is an administrator configuration, not a client-side “make public”
240API call. Current official guidance:
242- create a dedicated read-only group;
243- create/add a public user with only intended data access;
244- `omero.web.public.enabled` defaults to false;
245- public users default to GET-only;
246- `omero.web.public.url_filter` must explicitly allow routes and otherwise
247 matches nothing;
248- download/export routes can be excluded;
249- a dedicated public OMERO.web deployment may be appropriate.
251OME shows examples such as `webclient/?show=project-...` for publication
252navigation, but the webclient itself is explicitly not a stable public API.
253Do not promise that such links are permanent integration contracts. For
254durable publication URLs, use administrator-owned redirects/DOIs and test them
255after upgrades.
257Never generate a public link merely because an object is readable to the
258current authenticated user. Confirm:
260- the public user is enabled;
261- its group membership permits the object;
262- GET-only remains enabled;
263- URL filter permits only intended routes;
264- download/export routes are intentionally allowed or blocked;
265- the institution approves public release.
